I write this in the spirit of understanding where my former brothers and sisters in Islam, and current brothers and sisters in humanity are coming from about this topic. It's in no way meant to start a challenge or debate.
I had been practicing my deen for about 5 or 6 years quite seriously, until a month or two ago when I made the decision to convert to orthodox Christianity. I have since had some things I don't understand about Islam's perspective niggling around in my head, that I never thought about before. I put them to you now, to try to understand better what I don't understand at the moment at all. Please take none of these as challenges to your deen, I seek no argument here.

The changing of the Qur'an. This is the biggest one. Someone showed me historical records that seem to prove the Qur'an was altered and compiled after the death of the prophet Muhammad, and so can not be considered the verbatim word of God. I had never even been shown this argument before, and I'm curious as to why that is and how people can just ignore it.

The deception of Allah over bani Israel after the crucifixion. I knew and believed that Christ the messiah had not been killed, but taken to heaven. I also heard both sides of the debate about what happened, illusion/replacement of the person on the cross. What troubles me about that is the fact that God would send people a prophet, bringing the message of Islam, only to purposefully fool those same people later? Dishonesty is not a trait of God, surely.
And finally 3. Why God would allow the message of tauwhid to be distorted immediately. The idea is that Jesus Christ came with a message of tauwhid, and preached Islam of His time. What I can't figure out is the idea that the disciples (His sahaba) would be so immediately off the mark in their teachings. Why would they call Him their Lord and God if that wasn't what He taught? Was it due to intentional dishonesty, or was it because Jesus was such a poor teacher (pardon the insult I don't believe any of us would say that) that they just didn't understand?
